I created a shortcut that goes through all of the notes in my Dailies/ directory to check if I actually made any notes (since a new daily gets created every day automatically) and deletes it if I did not.

It works great, but the only problem is that when it loops through every note to check the body, it opens it as a new tab in Obsidian.

Is there a way it can close all the tabs after it opens to read it?

Take a look at the Trigger Command action – Obsidian has several “Close Tab”-related commands. For example, you could end your workflow with a “Close all other tabs” command.
